If we use more than one program to do the same thing, does appion let us choose which result to use? Such as particle picking, CTF determination. I think the answer should be yes, if yes, then how? (I mean for example, stack creation program list available choices to let us choose.)

You will find the selection box when you have more than one run.
The version you have (2.1), particle picking can be chosen when making the stack. You will find the selection box when you have more than one run.
Not ctf determination. We created scoring values (correlation of the fit and data) and let the best runs to go through since you may need different run parameters for different parameters, some will fail in one run but looks better in others.
We are working on more options as the scoring function for different programs are not comparable. ctffind always gave low values, for example, even if it actually did a better job. but you won't see that until the next release
