Description
When sending prepared stack and initial model from myamiweb, the files are sent to the default output directory on the processing host even though the user has changed it in the gui before clicking show commands or submit.
Reported by Scot Stagg
Testing:
1. prepare a stack-model pair for any refinement job.
2. select the pair for refinement and change the output directory to something other than the local rundir/default directory to initiate the scp of the files.
3. check where the files are sent to.
