simple hack first try in r19589. Will not work if there are several alignment trials with the same align label.
Usage: enter the label at the box below "Download MRC files", hit enter key so that it registers.
If it is set right the url link from the Download text should have the label enterred, and download the aligned images.

There seems to be one little bug: after inputting the label, it works only one time. When selecting another series (and not touching the label box with the old label still visible), it will download the series under name 16mar11a__073.mrc instead of correctly 16mar11a_a_073.mrc. However, when clearing the box and pasting the label text back in, it will work again. It seems that the label is cleared internally after downloading or when selecting a new series while the label text remains visible.
One more issue I have is the download mechanism (already existing before - not related to this new feature), that the data type is changing. E.g. for K2 image stack (2 byte unsigned integer) > dosefgpu SumAlign (32bit floating point) > mrc download (2 byte signed integer). In the final image the actual dynamic range is extremely compressed.
