Protomo 2 should not be the default tomo alignment method since it is not completed

Description
Until we complete the implementation and testing, imod shift-only will be the defaul. Would like to use leginon result, but that needs work to pull it out of protomo method.

r16479 and r16480 makes leginon correlation the default alignment method. It is a bit hacky since I just force it in python code to do protomo cycle 0 so it still has some protomo parameters that means nothing. Will do for now.

r16480 and r16481 do the same for tomoautorecon since raptor (the former default) is not fully tested while Leginon correlation works all the time as long as the tilt series is successfully collected.
I will teach John to test these.
