The bug you report is a reporting error, but it is correct in the database. I noticed that the pixelsize is actually reported 4 times on that page. Two are in Angstroms, one is in meters and one in set to zero.
Independent of the mis-reported values, I think the stack has the correct pixelsize. So, can you explain more about the "EMAN then cannot perform a proper reconstruction estimate."

combine a couple stack with different pixels sizes and make sure it gives an error.

Combine two stacks with different box sizes, and an error is reported in the LOG file. Done.
