RCT volume problem myami-3.1

Hello,
Sorry to sound like a broken record (I posted a similar problem last April ...), but I've run into an RCT volume calculation with myami-3.1-branch (Revision: 18747) on a fresh install of myami-3.1 onto Centos 6. I was putting a test RCT dataset through Appion, where:
- I picked particles from untilted and tilted micrographs
- Edited the tilt pair picks
- Extracted both untilted and tilted particles
- Aligned untilted particles using XMIPP ML2D
When I calculated the RCT volume from the class averages, I got a volume that has incorrect euler angles (see attached).
This is similar to a problem that I had last April, where the solution was the update my schema database. I updated the schema database, although it said everything was already up to date.
I'm at a loss as to why I would run into this problem because I've just installed all libraries and software from scratch onto a new machine.
What can I do to troubleshoot this problem?

As a follow up - it appears that the SPIDER reference-based alignment works. So, does this mean that the AMI group only uses SPIDER reference-based alignments for RCT? Just curious to know the best way to do RCT within appion.
