Ctf Display Tool failing while running CTFFIND4 with phase shift (Developer Version)

Hi,

we have seen a consistent error when running CTFFIND4 with phase shift through the developer version of Appion. Most of the time, Appion will calculate confidence levels for the CTF estimation (0.5 and 0.8), and produce 2D and 1D plots that you can nicely interact with through the web server. However, we have seen that a large subset of our micrographs will fail to have this estimation completed (~1/3), and then they will be logged in a file called failed_ctfdisplay_images.txt.

Is there a reason for this failure? What can be done to prevent it? It doesn't seem to correlate with the quality of the images (many of them have thon rings past 4 or 5 Angstrom), and we don't seem to see this problem with non phase-shifted data.

I attached a text file with output from a few runs.

Any insight would be appreciated! Just let me know if you need any other data.

There seem to be a problem of Appion ctf validation program in handling phase plate data or more generally low defocus images.

There is an issue on this Issue #3494. Please add an example failed image there so that the developer can fix it. In the mean time, use package confidence value which, in ctffind4, is equivalent to 50 % confidence.

Please add an image to bug #4952 if you are using a phase plate, the old bug has other things going on.
