Leginon microscope software cycles through the magnifications regardless of the preset

The lab manager is concerned that this might eventually damage the microscope. Is there any way to moderate this behavior?

You have the choice of using normalization that comes with the microscope or use cycling. Electron magnetic lens have stong hysteresis. Cycling or normalization (that means the microscope manufacture force the lens to go through a particular sequence before execute your command) is the only way to make sure it gives consistent result. I do not recommend use neither. You can not turn both off and expect the scope to behave.
We tend to use normalization on Krios and Arctica, and use preset cycling on older scopes. Preset cycling is faster but not as comprehensive. It is your choice. No. I have never heard such things damaging the scope.
To turn off cycling and use only scope normalization, you just go to Presets Manager in Leginon and uncheck Cycle presets. You then go to microscope TUI for TFS scopes and turn on all default normalization in Normalization tab, plus normalizing objective lens when magnification changes. This is because preset change often accompany a large defocus change (hl to en) and lack of such normalization often makes defocus difficult to be consistent.
