3 | |||
4 | |||
5 | Three functions have to be performed in Beam Tilt node to perform defocus, stigmation and |
||
6 | z-height corrections used in autofocus procedures. Defocus and stigmator calibration are |
||
7 | required for defocus/stigmation correction. These plus a record of eucentric focus value are |
||
8 | required for the z-height correction to eucentric height. |

23 | |||
24 | |||
25 | |||
26 | * Leginon/Presets Managaer> send the preset you want to make the calibration "To |
||
27 | Scope" |
||
28 | |||
29 | |||
30 | * Leginon/Beam Tilt/Toolbar/Setting> check and make sure that it does NOT |
||
31 | overwrite presets |
||
32 | |||
33 | |||
34 | * Leginon/Beam Tilt/Toolbar> select Defocus as calibration type |
||
35 | |||
36 | |||
37 | * Leginon/Beam Tilt/Toolbar> open "Parameter Settings" window to set parameters |
||
38 | as follows: |
||
39 | |||
40 | |||
41 | at 50,000x: defocus1 = -2e-06, defocus2 = -4e-06 and beam tilt angle=0.01 |
||
42 | |||
43 | |||
44 | at 5,000x: defocus1 = -2e-05, defocus2 = -4e-05 and beam tilt angle=0.01 |
||
45 | |||
46 | |||
47 | * Leginon/Beam Tilt/Toolbar> click Calibrate. |
||
48 | |||
49 | |||
50 | * Occasionally the beam may be partially blocked by the objective aperture and |
||
51 | produce a dark field image upon beam tilts. Reducing the beam tilt angle, using a |
||
52 | larger objective aperture, and/or centering the objective aperture accurately are the |
||
53 | possible solutions. |

63 | h2. Beam Tilt Stigmator calibration |
||
64 | |||
65 | |||
66 | |||
67 | The Beam Tilt Stigmator calibration is used by Leginon to correct astigmatism. This |
||
68 | calibration functions well if the microscope has been well aligned first. Stigmation |
||
69 | correction at low mag such as 5000x is not necessary practically but the calibration is |
||
70 | still required for the equation used in autofocusing. |
||
71 | |||
72 | |||
73 | |||
74 | |||
75 | * Leginon/Presets Managaer> if hasn't done so, send the preset you want to make |
||
76 | the calibration "To Scope" |
||
77 | |||
78 | |||
79 | * Leginon/Beam Tilt/Toolbar> select Stigmators for calibration. |
||
80 | |||
81 | |||
82 | * Leginon/Beam Tilt/Toolbar> open "Parameter Settings" window to set parameters |
||
83 | as follows: |
||
84 | |||
85 | |||
86 | at 50,000x: beam tilt angle= 0.01 and delta stig.= 0.2 |
||
87 | |||
88 | |||
89 | at 5,000x: beam tilt angle= 0.01 and delta stig.= 0.2 |
||
90 | |||
91 | |||
92 | * Leginon/Beam Tilt/Toolbar> click Calibrate. |
||
93 | |||
94 | |||
95 | * Occasionally the beam may be partially blocked by the objective aperture and |
||
96 | produce a dark field image upon beam tilts. Reducing the beam tilt angle, using a |
||
97 | larger objective aperture, and/or centering the objective aperture accurately are the |

108 | h2. Checking the Calibrations |
||
109 | |||
110 | |||
111 | |||
112 | Once both Defocus and Stigmation are calibrated against beam-tilt induced image shift, |
||
113 | the two can be measured using the Measure Function in the Toolbar. |
||
114 | |||
115 | |||
116 | |||
117 | |||
118 | * Leginon/Beam Tilt/Toolbar> click Measure to open measurement submenu. |
||
119 | |||
120 | |||
121 | * Leginon/Beam Tilt/Measure> click Measure (to test the beam tilt defocus and |
||
122 | stigmation calibration). |
||
123 | |||
124 | |||
125 | * Leginon/Beam Tilt/Measure> click Correct Defocus to make the correction |
||
126 | according to the measurement. |
||
127 | |||
128 | |||
129 | * Leginon/Beam Tilt/Measure> click Reset Defocus and exit the subwindow. |
||
130 | |||
131 | |||
132 | * Leginon/Presets Managaer> send the fc preset "To Scope" |
||
133 | |||
134 | |||
135 | * Leginon/Focus/Settings> select fc as the preset used for the |
||
136 | acquisition. |
||
137 | |||
138 | |||
139 | * Leginon/Focus/Toolbar> start Manual Focusing. |
||
140 | |||
141 | |||
142 | Power Spectrum of the image at defocus specified by "fc" preset should appear on |
||
143 | the screen. |
||
144 | |||
145 | |||
146 | * Leginon/Focus/Manual Focus> set 0 defocus to scope by selecting the movetype |
||
147 | to "defocus" and the number entry in meter to "0" and then click "Set |
||
148 | Instrument". |
||
149 | |||
150 | |||
151 | The Thone ring should disappear as the defocus is changed to zero measured by Beam |
||
152 | Tilt node. If not, recalibration of defocus may be needed. |
||
153 | |||
154 | |||
155 | * Leginon/Focus/ToolbarManual Focus> stop Manual Focusing by clicking the "stop" |
||
156 | button. |
||
157 | |||
158 | |||
159 | * Leginon/Beam Tilt/Toolbar> click Measure to open measurement submenu. |
||
160 | |||
161 | |||
162 | * Leginon/Beam Tilt/Measure> click Correct Stigamator to make the correction |
||
163 | according to the measurement. |
||
164 | |||
165 | |||
166 | * Leginon/Focus/Toolbar> start Manual Focusing and check to see if the |
||
167 | correction makes bad stigmation better. |
||
168 | |||
169 | |||
170 | If not, redo stigmation correction. |
||
171 | |||
172 | |||
173 | |||
174 | |||
175 | |||
176 | |||
177 | Trouble Shooting: |
||
178 | |||
179 | |||
180 | |||
181 | |||
182 | * The microscope must be well aligned. The most critical are beam tilt pivot point |
||
183 | and rotation center, both should be aligned at eucentric focus. Please refer to <link |
||
184 | linkend="microscope_setup">Microscope Set-up</link> to align the microscope |
||
185 | well. |
||
186 | |||
187 | |||
188 | * Chose a beam tilt and defocus change that will give a 10-20% shift in the |
||
189 | image. |
||
190 | |||
191 | |||
192 | * The beam should cover the entire CCD imaging area. |
||
193 | |||
194 | |||
195 | * Have a easily reconized object at the center of the image for easy correlation. |
||
196 | Avoid uneven area. |
||
197 | |||
198 | |||
199 | * Watch the images movement. There should not be any contrast reversal or apearance |
||
200 | of the edge of the beam in any image acquired. Contrast reversal is caused by |
||
201 | misaligned objective aperture or by too large a beam tilt angle so that part of the |
||
202 | beam is blocked by the aperture when tilted. |
||
203 | |||
204 | |||
205 | * Check the correlation image and peak location to find out if the image contrast |
||
206 | is too low for good correlations. |
||
207 | |||
208 | |||
209 | * The default values to correct calibration the stagmators are recommended. If |
||
210 | these values do not produce good stigmation calibration results and if the microscope |
||
211 | has been well aligned, then progressively and slowly change the Stigmator Tilt and |
||
212 | Stigmator Delta values until the images cross correlations result in measureable |
||
213 | shifts between steps of the calibration. |
||
214 | |||
215 | |||
216 | |||
217 | |||
218 | |||
219 | |||
220 | |||
221 | |||
222 | |||
223 | h2. Eucentric Focus Storage and Retrieval |
||
224 | |||
225 | |||
226 | |||
227 | Encentric Focus From/To Scope (From/To Scope icons) do what they indicate. The "from |
||
228 | Scope" function simply records the current absolute focus value at the scope. |
||
229 | Therefore, |
||
230 | |||
231 | |||
232 | |||
233 | |||
234 | * Scope> eucenter the grid and reset defocus at U-centric height at the required |
||
235 | high tension and at a high mag where focusing is easier. |
||
236 | |||
237 | |||
238 | * Leginon/Presets Manager> select the preset that will perform z-focusing (i.e., |
||
239 | hl). temporarily change its defocus to 0.0 |
||
240 | |||
241 | |||
242 | * Leginon/Presets Manager> sent the preset "To Scope" |
||
243 | |||
244 | |||
245 | * Leginon/Beam Tilt> left-click the Encentric Focus To Scope icon to save the |
||
246 | focus value. |
||
247 | |||
248 | |||
249 | * Leginon/Presets Manager> return the defocus value back to its original. |
||
250 | |||
251 | |||
252 | |||
253 | |||
254 | |||
255 | |||
256 | |||
257 | |||
258 | |||
259 | h2. Rotation Center Storage and Retrieval |
||
260 | |||
261 | |||
262 | |||
263 | Rotation Center From/To Scope (From/To Scope icons) do what they indicate. The "from |
||
264 | Scope" function simply records the current beam tilt value at the scope. Therefore, |
||
265 | |||
266 | |||
267 | |||
268 | |||
269 | * Scope> Align the rotation center at a magnification and high tension where the |
||
270 | value will be used. |
||
271 | |||
272 | |||
273 | * Leginon/Beam Tilt> left-click the Rotation Center To Scope icon to save the |
||
274 | beam tilt value. |
