h1. Autofocus Calibration with Beam Tilt Node
2
3
4
5
Three functions have to be performed in Beam Tilt node to perform defocus, stigmation and
6
z-height corrections used in autofocus procedures. Defocus and stigmator calibration are
7
required for defocus/stigmation correction. These plus a record of eucentric focus value are
8
required for the z-height correction to eucentric height.

28

29
# Leginon/Beam Tilt/Toolbar> select Defocus as calibration type
30

31
# Leginon/Beam Tilt/Toolbar> open "Parameter Settings" window to set parameters as follows:
32

33 1 Amber Herold
at 50,000x: defocus1 = -2e-06, defocus2 = -4e-06 and beam tilt angle=0.01

# Leginon/Beam Tilt/Toolbar> click Calibrate.
38

39
# Occasionally the beam may be partially blocked by the objective aperture and

produce a dark field image upon beam tilts. Reducing the beam tilt angle, using a
41
larger objective aperture, and/or centering the objective aperture accurately are the
42
possible solutions.
43
44
45
h2. Beam Tilt Stigmator calibration
46
47
48
49
The Beam Tilt Stigmator calibration is used by Leginon to correct astigmatism. This
50
calibration functions well if the microscope has been well aligned first. Stigmation
51
correction at low mag such as 5000x is not necessary practically but the calibration is
52
still required for the equation used in autofocusing.

the two can be measured using the Measure Function in the Toolbar.

Power Spectrum of the image at defocus specified by "fc" preset should appear on
101 3 Amber Herold
the screen.
102 4 Amber Herold

103
# Leginon/Focus/Manual Focus> set 0 defocus to scope by selecting the movetype
104 1 Amber Herold
to "defocus" and the number entry in meter to "0" and then click "Set
105
Instrument".
106 4 Amber Herold

107 1 Amber Herold
The Thone ring should disappear as the defocus is changed to zero measured by Beam
108
Tilt node. If not, recalibration of defocus may be needed.
109 4 Amber Herold

110
# Leginon/Focus/ToolbarManual Focus> stop Manual Focusing by clicking the "stop" button.
111

112
# Leginon/Beam Tilt/Toolbar> click Measure to open measurement sub-menu.
113

114
# Leginon/Beam Tilt/Measure> click Correct Stigmator to make the correction
115 1 Amber Herold
according to the measurement.
116 4 Amber Herold

117
# Leginon/Focus/Toolbar> start Manual Focusing and check to see if the
118 1 Amber Herold
correction makes bad stigmation better.
119
If not, redo stigmation correction.

Trouble Shooting:
124
125 3 Amber Herold
126 1 Amber Herold
127
* The microscope must be well aligned. The most critical are beam tilt pivot point and rotation center, both should be aligned at eucentric focus. Please refer to [[Microscope Set-up|Microscope Set-up]] to align the microscope well.
128
129
130
* Chose a beam tilt and defocus change that will give a 10-20% shift in the image.
131 3 Amber Herold
132 1 Amber Herold
133
* The beam should cover the entire CCD imaging area.
134 3 Amber Herold
135 1 Amber Herold
136
* Have an easily recognized object at the center of the image for easy correlation. Avoid uneven areas.
137 3 Amber Herold
138 1 Amber Herold
139
* Watch the images movement. There should not be any contrast reversal or appearance of the edge of the beam in any image acquired. Contrast reversal is caused by misaligned objective aperture or by too large a beam tilt angle so that part of the beam is blocked by the aperture when tilted.
140 3 Amber Herold
141 1 Amber Herold
142
* Check the correlation image and peak location to find out if the image contrast is too low for good correlations.
143
144
145
* The default values to correct calibration the stagmators are recommended. If these values do not produce good stigmation calibration results and if the microscope has been well aligned, then progressively and slowly change the Stigmator Tilt and Stigmator Delta values until the images cross correlations result in measurable shifts between steps of the calibration.

147
148
h2. Eucentric Focus Storage and Retrieval
149
150 3 Amber Herold
Encentric Focus From/To Scope (From/To Scope icons) do what they indicate. The "from
151 1 Amber Herold
Scope" function simply records the current absolute focus value at the scope.
152
Therefore,
153 3 Amber Herold
154 4 Amber Herold
# Scope> eucenter the grid and reset defocus at U-centric height at the required high tension and at a high mag where focusing is easier.
155

156
# Leginon/Presets Manager> select the preset that will perform z-focusing (i.e., hl). temporarily change its defocus to 0.0
157

158
# Leginon/Presets Manager> sent the preset "To Scope"
159

160 5 Anchi Cheng
# Leginon/Beam Tilt> left-click the Encentric Focus From Scope icon to save the focus value.
161 4 Amber Herold

162
# Leginon/Presets Manager> return the defocus value back to its original.
163 1 Amber Herold
164
h2. Rotation Center Storage and Retrieval
165 3 Amber Herold
166 1 Amber Herold
Rotation Center From/To Scope (From/To Scope icons) do what they indicate. The "from Scope" function simply records the current beam tilt value at the scope. Therefore,
167
168 3 Amber Herold
169 4 Amber Herold
# Scope> Align the rotation center at a magnification and high tension where the value will be used.
170

171 5 Anchi Cheng
# Leginon/Beam Tilt> left-click the Rotation Center From Scope icon to save the beam tilt value to Leginon database.
