h1. Queuing Example 2 - Hole Targeting only
2
3
4
5
Queuing in "Hole Targeting" is useful when rare objects can be identified at "sq" preset
6
and a quick survey of the grid is desirable before acquiring images at higher mags. An example
7
for such a situation is for data acquisition of 2D crystals.
8
9
10
11
h2. Configuration
12
13
14
15
16
17
* /Square/Toolbar/Setup/Wait for a node to process image = yes or no
18
19
20
yes: Pro-won't cause problem if you forget to change this when you decide not to use
21
queuing later. Con-time wasted while holefinder is picking targets.
22
23
24
no: Pro-saves some time by acquiring images while holefinder and YOU are picking
25
targets. Con-if you forget to switch it back on when you decide not to use queue later,
26
many things can go wrong, starting from nodes competing for the microscope
27
28
29
*  /Hole Targeting/Toolbar/Setup/Queue up targets=yes.
30
31
32
"Declare drift when queue is submitted" is not necessay because Z focus, which is
33
the first targets for each square parent image will cause a drift declare of its
34
own.
35
36
37
* /Hole/Toolbar/Setup/Wait for a node to process image = yes (as in MSI depth-first
38
mode).
39
40
41
*  /Exposure Targeting/Toolbar/Setup/Queue up targets=no (as in MSI depth-first
42
mode).
43
44
45
46
47
48
49
50
h2. Operation
51
52
53
54
55
56
* Select square targets on grid atlas and submit as usual.
57
58
59
* All sq images will be acquired while "Hole Targeting" finds the targets on each sq
60
image if waiting in "Square" node is off. Note that since the square node acquires
61
images continuously, both hole finding and acquisition may compete for processing and
62
memory time. If it affects your interaction with the program, just wait for the
63
acquisition to complete.
64
65
66
* If you have just acquired many (such as 50) sq images in LM mode, the microscope
67
has stayed in LM for a long time. It is advisable to set the instrument to one of the
68
preset in HM mode as soon as the acquisitions are completed and check for possible image
69
shift inconsistency between presets.
70
71
72
* If user verification is turned on in "Hole Targeting", the targets should be
73
submitted using "submit"<inlinegraphic
74
fileref="http://emg.nysbc.org/software/leginon/images/icons/play.png" format="PNG"/>
75
tool.
76
77
78
* The Queue is submitted and processed only when "Submit Queued Target"<inlinegraphic
79
fileref="http://emg.nysbc.org/software/leginon/images/icons/send_queue_out.png"
80
format="PNG"/> tool is clicked.
81
82
83
* Since queuing is not turned on at "Hole" and "Exposure Targeting" in this case, the
84
data acquisition is ordered as in depth-first mode so that the exposure/focus targets on
85
a hole are acquired before the next hole.
86
87
88
* In case when leginon crashes during queue processing, the data acquisition should
89
be resumed by "Submit Queued Target"<inlinegraphic
90
fileref="http://emg.nysbc.org/software/leginon/images/icons/send_queue_out.png"
91
format="PNG"/> in "Hole Targeting" node.
92
93
94
95
96
97
98
99
h2. Interruption
100
101
102
103
Once the queue is submitted there are several modes of interruption
104
105
106
* If leginon crashes during queue processing, the data queue acquisition can be
107
resumed by "Submit Queued Target" in "Hole Targeting" node.
108
109
110
* Exposure targets are paused and aborted as usual.
111
112
113
* Queued targets can be paused in "Hole" node with "pause" button and is <link
114
linkend="MSI_pause">recommanded for the liquid nitrogen refill of the side-entry cryo
115
stage</link>.
116
117
118
*  The "Abort" button<inlinegraphic
119
fileref="http://emg.nysbc.org/software/leginon/images/icons/stop.png" format="PNG"/>
120
in "Hole" node aborts the acquisition of the remaining targets from the same parent "hl"
121
image and proceeds to process targets from next square in the queue.
122
123
124
*  The "Abort Queue" button<inlinegraphic
125
fileref="http://emg.nysbc.org/software/leginon/images/icons/stop_queue.png"
126
format="PNG"/> in "Hole" node aborts all remaining targets in the queue.
127
128
129
* If you want to pause queue processing and switch to depth-first mode temporarily,
130
and then continue the queue processing, do the following:
131
132
133
*  "Pause"<inlinegraphic
134
fileref="http://emg.nysbc.org/software/leginon/images/icons/pause.png"
135
format="PNG"/> the queue in "Hole" node or "Exposure" node.
136
137
138
* Quit leginon once the program is standby in the paused mode.
139
140
141
* Restart leginon and the application.
142
143
144
* Change configuration to that of non-queuing mode and operate as such.
145
146
147
* When ready to continue queue processing, configure the related nodes as such
148
when leginon is idle.
149
150
151
* Click on "Submit Queued Target"<inlinegraphic
152
fileref="http://emg.nysbc.org/software/leginon/images/icons/send_queue_out.png"
153
format="PNG"/> icon in "Hole Targeting".
154
155
156
157
158
* Since Z focus is performed as the first target in the queue from individual square
159
and there is no more z reverting for other holes in the square, you can rescue bad
160
U-centric height adjustment during "Hole" and "Exposure" acquisition as in the full
161
depth-first mode.
