MSI-Tomography application is an example of such queuing set up. It is also the useful
7
when energy filter is used. It is chosen so that the microscope stays at the same presets as
8
long as possible to obtain all the images so that LM preset sq will not need to be used once
9
tomography data collection starts.

h2. Configuration
14
15
16
17
18
19
* /Square/Toolbar/Setup/Wait for a node to process image = no
20
21
22
The "no" setting saves time by acquiring images while holefinder and YOU are picking
23
targets.
24
25
26
*  /Hole Targeting/Toolbar/Setup/Queue up targets=yes.
27
28
29
*  /Hole Targeting/Toolbar/Setup/Allow user verification of the selected targets=yes,
30
if desired.
31
32
33
* /Hole/Toolbar/Setup/Wait for a node to process image = no.
34
35
36
*  /Exposure Targeting/Toolbar/Setup/Queue up targets=yes.
37
38
39
* /Exposure Targeting/Toolbar/Setup/Allow user verification of the selected
40
targets=yes, if desired.

h2. Operation
49
50
51
52
53
54
* Select square targets on grid atlas and submit as usual.
55
56
57
* All sq images will be acquired while "Hole Targeting" finds the targets on each sq
58
image since waiting in "Square" node is off. Note that since the square node acquires
59
images continuously, both hole finding and acquisition may compete for processing and
60
memory time. If it affects your interaction with the program, just wait for the
61
acquisition to complete.
62
63
64
* If you have just acquired many (such as 50) sq images in LM mode, the microscope
65
has stayed in LM for a long time. It is advisable to set the instrument to one of the
66
preset in HM mode as soon as the acquisitions are completed and check for possible image
67
shift inconsistency between presets. If energy filter need to be on for higher
68
magnification imaging, do so now.
69
70
71
* If user verification is turned on in "Hole Targeting", the targets should be
72
submitted using "submit"<inlinegraphic
73
fileref="http://emg.nysbc.org/software/leginon/images/icons/play.png" format="PNG"/>
74
tool.
75
76
77
* The Queue is submitted and processed only when "Submit Queued Target"<inlinegraphic
78
fileref="http://emg.nysbc.org/software/leginon/images/icons/send_queue_out.png"
79
format="PNG"/> tool is clicked.
80
81
82
* Repeat the same target selection and submission process at "Exposure Targeting"
83
node.
84
85
86
* In case when leginon crashes during queue processing, the data acquisition should
87
be resumed by "Submit Queued Target"<inlinegraphic
88
fileref="http://emg.nysbc.org/software/leginon/images/icons/send_queue_out.png"
89
format="PNG"/> in "Exposure Targeting" node first. If nothing happens, it means the
90
queue in that node is empty. In that case, repeat it in "Hole Targeting" to
91
resume.

98
99
h2. Interruption
100
101
102
103
Once the queue is submitted there are several modes of interruption
104
105
106
* If leginon crashes during queue processing, the data queue acquisition can be
107
resumed by "Submit Queued Target" in first the "Exposure Targeting Q" node, then if
108
nothing happens, in the "Hole Targeting" node.
109
110
111
* Queued targets from "Hole Targeting" can be paused in "Hole" node with "pause"
112 3 Anchi Cheng
button and is [[Pausing and Aborting during data collection|recommanded for the liquid nitrogen refill of the side-entry cryo stage]].
113 1 Amber Herold
114
115
*  The "Abort" button<inlinegraphic
116
fileref="http://emg.nysbc.org/software/leginon/images/icons/stop.png" format="PNG"/>
117
in "Hole" node aborts the acquisition of the remaining targets from the same parent "hl"
118
image and proceeds to process targets from next square in the queue.
119
120
121
*  The "Abort Queue" button<inlinegraphic
122
fileref="http://emg.nysbc.org/software/leginon/images/icons/stop_queue.png"
123
format="PNG"/> in "Hole" node aborts all remaining targets in the queue.
124
125
126
* Exposure targets are paused and aborted in a way similar to the queued Hole
127
Targets.
