We're trying to build a stack from ~300 micrographs, for which the CTFs have been estimated using both Ace2 and CTFfind3. We found that the CTFfind3 estimation was substantially more to our liking, so we'd like to only use those values. In addition, we'd like to select only those images with confidence values above a particular threshold, so as to filter out some less-than-awesome images.

All of these things are configurable in the Appion 'Create Stack' page, but when we set them and run the command, the stack creation job skips all the images, claiming that they've already been processed. This behavior persists even when we check the box for 'reprocess all', which should force it to go through each image.

When don't use the ctf confidence threshold (cutoff), however, the run works, building a stack. The cutoff is set around .5, with the majority of our micrographs having confidence >.51.
We're using Appion 2.2 (out of trunk), on Centos 5.6

Any thoughts on what to try?
