Image rotation on US4000 relative to DM output
Added by Morgan Beeby almost 10 years ago
Hi Anchi,
I'm helping Alan Roseman in Manchester install Leginon.
Observing the 'Leginon standard image orientation', when I take an image using DM, the orientation is correct (a 'flip' is required in DM camera config to do this, and this has already been used here).
Unexpectedly, an image taken in Leginon (I used the Navigator node) is flipped and rotated 270 degrees relative to the image in DM. When I change the 'flip' and rotation in DM, an image taken in the Leginon Navigator is always flipped and rotated 270 degrees relative to the DM image. So when the orientation is correct in DM, it is incorrect in Leginon.
This strikes me as odd, because we would of course like the DM output to also always be correct, but I cannot find any information on how to alter the orientation of the Leginon image relative to the DM image (only the orientation of the DM image relative to the screen image, which I do though DM's camera config). I've looked for documentation on how to configure this in instruments.cfg but can't find anything.
I suspect there is a very simple answer to this, could you point me in the right direction to solve...? I think apart from that we are ready to roll!
many thanks,
Morgan

Are you controlling the camera using dmsem module ? If so, go to your camera PC under pyscope where your installation is to find dmsem.py and make the modification to fit your orientation.
Gatan_K2_installation_and_setup to define local configuration.
In the same file the additional flip rotation applied can be found under the function _getImage. If the above does not work since we have not had situation like this, you may add or take away the modification to "image" which is a numpy array.
Let me know how it goes so we can make it better for the particular case.

Hi Anchi,
Turned out it was a repeat of Thomas Klose's problem:

I made the necessary adjustment to gatan.py and it works great now.
thanks,
Morgan
