Problems with focus sequence in Leginon v. 1.3
Added by Anonymous over 17 years ago
I've had more time to try out Leginon after recently upgrading to v.1.3.0. Unfortunately, I've run into some difficulties. The focus sequence window in the Focus and Z-Focus nodes has problems. I first noticed that the text fields with the settings for "Manual_before", "Autofocus", etc are uneditable when I start up Leginon. I guessed that this was due to the new feature that settings for standard default stages in the focus sequences are uneditable except for the administrator user so I created an administrator user. I found that the text fields do become editable when starting up as the administrator user but several other problems remain. There aren't any labels next to the text fields (i.e. no indication if you're changing beam tilt, astigmatism, or whatever); so the administrator user would have to change the settings blind - without any indication what's being changed. (I later found that the regular user can readily edit setting if they create a new stage in the focus sequence - of course with the same problem that there are no labels.) The other problem is that I think some required settings are missing as well - possibly due to GUI elements like drop down lists missing from the window for some reason. There doesn't appear to be any way to pick a preset to associate with the stages in the focus sequence. Also, there doesn't seem to be a way to pick what the different stages do (i.e. manual focus or autofocus or whatever). I later found that all the stages seem to be "stuck" in manual focus. (So for example, when I enabled "Autofocus" and "Manual_after" in the Focus node, I would end up doing the manual focus check twice and when I subsequently disabled "Manual_after" I would still have to do a manual focus check once),

Hi William,
We have seen these GUI problems before. It seems to be some incompatibility between Leginon and certain window managers. Let me know which one you are having this problem on. We have found that WindowMaker is the most reliable one for us. I think we have had problems with KDE and Gnome. Unfortunately, WindowMaker does not have some of the fancy features as the other ones. Try that and let me know if it fixes the problem. At some point I will try to figure out what is going wrong. I think it is just something in the way we create our widgets with wxPython.

I thought I was logging in with the WindowMaker manager (as that is what I always choose when I login on the Linux laptop) but it occurred to me that the desktop for "WindowMaker" started to look rather KDE-ish one or two SUSE upgrades ago. For some reason, my usual login is broken so I end up with the KDE desktop even when I choose the WindowMaker option. I tested Leginon by logging in as another user and choosing the WindowMaker option which confirms this (i.e. the desktop looks like I remember WindowMaker should look like). Also, it turns out that you are right and the missing GUI elements in the Focus Sequence window all appear to be there on logging in with WindowMaker. I'm not sure how to fix the SUSE related problem of allowing my normal user login to use WindowMaker though (as obviously choosing WindowMaker on the login screen does not seem to be sufficient for that user login),

Here is a potential fix for the problem of not being able to select WindowMaker:

Most of the discussion is not useful until the final comment on that page.
You basically have to edit some files in /etc/profile.d

The fix does seem to allow me to select WindowMaker again which in turn allows me to get a fully function Focus Sequence window in Leginon,
