centerParticleStack.py creates substack but does not save new particle coordinates

Description

This makes it difficult if the stack need to be recreated unless centerParticleStack.py script is run after makestack since it still references to the same apParticleData entry.

Case of recreating the stack is when the stack is used for eman/xmipp refinement and then need to be feed into frealign
like stack18f01m-centered2602 in 11nov28c

This bug affects the function of prepRefineFrealign.py

Not sure how to fix this. Should it be a new particle after centering or should a new table saves the shifts?
