7 | # Make sure that appropriate run names and directory trees are specified. Appion increments names automatically, but users are free to specify proprietary names and directories. |

9 | # Select the stack to align from the drop down menu. Note that stacks can be identified in this menu by stack name, stack ID, and that the number of particles, pixel and box sizes are listed for each. |

18 | # In the parameters box on the right, the most important one to play around with is "Number of References" under "Job parameters". This specifies the number of "seeds" (classes) that will be used for reference free alignment of your particles. A good starting place is 10 references. |

19 | # For the rest of the parameters, default values are a good place to start, but can be adjusted in accordance with the demands of your project. |

21 | # Maximum likelihood usually generates a few "empty" classes that contain junk or no particles, as well as a few classes that appear to have two particles where one of them is on the edge. In our hands, such classes are eliminated using the sub-stack tools. |
