We don't use FindEM directly in the lab. It is wrapped up in our Appion software which provides a user interface.

Using FindEM directly is difficult, requiring you to write separate scripts for each processing thread used for each template. Results then need to be played with quite a bit to understand/visualize. We have no documentation related to using FindEM outside of Appion.
