just one question
line 34 of uploadExternalRefine.inc defines OutputDIrectory as 'recon/external_package_test'. Is that intended ? Otherwise, it is fine. You can assign someone to test once you consider that. I am o.k. if that is the way you think it should be.

Yes it is not an ideal name. I was following Dmitry's instructions found here:
http://emg.nysbc.org/projects/appion/wiki/Upload_Refinement
The name of the file MUST be changed to match what the user has setup, and I thought it would be easier to understand what that path corresponds to if it matched the documentation, but I'm open to other suggestions.
Any ideas?

Since it is at the place of runname, why not call it "uploadrun1" as an example.

Discussed during appion conference call. Believe this is good enough. Every Euler angle may not be correct. Close the issue for now.
