Description
the final picked JPG image seems flipped along X-axis. Not sure if this is MRC file, or display program (IMOD was used to display), but it can cause confusion as one might wonder if the boxing will be wrong and CTF information will be wrong too.

This is because IMOD, or more correctly 3DMod which does the display part defines MRC display origin at bottom left. Leginon, typical JPEG reader, as well as any electronic scanning device such as TV does it at top left.
The boxing coordinate as well as ctf estimate is based on data, not display. It makes no diffeence for them, as long as you do not first run the estimation and then flip the image data and want to make ctf correction with that. We considered collecting with origin at bottom left for a long time. It is time consuming during data collection as you have to flip every, say movie frame, before stacking. Therefore, we decided against it.
