Use frame aligned images for tomo tilt series alignment

Description
Part bug part feature. With frame alignment, too many images are assigned to a tilt series. None of the olded tomoaligner options work as a result.
This is reported by Wolfgang Lugmayr who uses 3.1 version.

svn r19944, r19945, and r19946 are committed to 3.1 svn even though the release should be closed because the newer versions would not work either (only protomo2 (a total rewrite) was tested in 3.2 and above).
