Description

I have had good luck using the headless form of UCSF chimera to create image and do not need to use Xvfb anymore. Can I change the default setting to not use Xvfb to create chimera images?

PLEASE CHANGE THE DEFAULT! Our sys admin refuses to install Xvfb, so I haven't seen a chimera rendering in Appion for over 3 years. This would be spectacular.

What version of Chimera work with the headless? I had a problem with newer version of Chimera 1.5.3 with origin. Didn't find a quick solution and haven't had time to go back. See #1523. I think change to headless sounds good.

Yes, I had no origin issue last week, but it is showing up today.

I am using Chimera headless, version 1.6 (which no longer available for download).

Gabe, if you go into apChimera and find/replace xvfb=True to xvfb=False, it should work.

Hi Anchi, I think I have a fix for the not centered problem using Chimera 1.6, I set send Chimera the "focus" command.

Unfortunately it breaks the zoom command. Do you want me to commit it, I am worried it make break the old version of Chimera or at least make it less pretty.

Neil,

We've branched out 2.2 release, so this is the time to add dramatic changes. I noticed Issue #1523 because I was testing new version in preparation for 3.0 and hope that we will move forward to newer version of newer versions of supporting packages by then. As for losing the ability of zooming, is it a bug or is it a conflict in operation in Chimera that will always be the case.

Neil,

Could you commit your fix to Issue #1523 and switch the default to headless Chimera if it works on CentOS 6.

I will commit, I have not completely tested it, so it may not be the best solution.

Hey guys,
Chimera is not working on Garibaldi which is running 2.2. Is there some combination that does work? It looks like myami2.2 should still work with Xvfb and which version of Chimera??

I did not change the 2.2 branch, but I would be surprised if Xvfb is installed on garibaldi.

You could install myami-trunk with chimera-headless and see if it works.

I was thinking I might get JC to install Xvfb on garibaldi. We can't go to the trunk on that installation. If I can get him to install Xvfb, which version of Chimera should work?

Most sysadmins will not want to install Xvfb on a server, because it requires several other packages, but who knows.

Just follow the classic chimera install guide, I think it is like version 2509 or something weird.

Was there ever a resolution to this? If you have a case where you want normal chimera to be installed on your server but still want to have Appion make chimera images, is there a setup that works?

Actions #16

From my discussion with the Chimera developers. Normal chimera requires Xvfb and headless chimera does not. You can have both running on the same server, but you'll have to control the unix PATH variables yourself.

Per request, I've setup the default in the pipeline to assume headless chimera when making images, it works most of the time for me. I think the defaults can be switched back by changing Xvfb to be True.
