SPIDER 18 does not use 'AP MQ' and requires 'AP SH'

Description
Need to change from AP MQ to AP SH command. This is for reference based alignment.

Gabe, you are good at this. Could you look at it? I am teaching a class on EM and we were going through the different methods.
The code looks right for "AP SH", but the reconstruction will crash if you run this script. Unfortunately the output "paramdoc" file from APSH is completely different from what APMQ outputs. This will break the subsequent "readRefFreeDocFile" function, which is necessary to create an aligned stack.
I cannot get it to work fails with this error:
*** ERROR -- NO ANGLES IN HEADER OF IMAGE NUMBER: 1
So, what do we do? The oldest version you can download is version 18.15

Amber we need to change this bug back to "NEW", but it won't let me.
I suggest deleting the SPIDER reconstruction from the pipeline. SPARX contains all of Pawel's SPIDER algorithms, we should focus on moving towards that.
