ability to use correct_frame_mask in apDDprocess.py and apK2process.py

this is mostly for cleaning up old code, even if we won't use it in the future

fixed some typos and added `if` statement for creating variance.mrc file, then using it in subsequent rounds. Left self.correct_frame_mask as False. Anchi, please double check code.
