Added python and php for making virtual stacks. At this point only implemented when making substacks by clicking on class averages - the "alignSubStack" functions are set to create virtual stacks by default. Only topologyAlignment.py has been tested for working with virtual stacks.
Also need to add the ability to view virtual stacks in the webviewer.

added & tested virtual stack functionality for maximum likelihood & both CL2D alignments.
still need to get the web viewer working.
added web viewing functionality for virtual stacks from stack summary page. Only thing left to fix is viewing particles when selecting "view raw particles" when looking at class averages of an alignment.

Do we need to avoid updating local myamiweb so that users don't wonder into this ?
We've updated the myamiweb on the servers at our end and so far everything's working fine. I'd like people to try using the virtual stacks, and I want to know if anything breaks.
