makestack2 not inverting average

Description
Selecting the "invert" option when making a stack will invert the raw particles, but the "average.mrc" file is not inverted. I've lost track of how this average mrc is being made.

for speed up reasons, we are doing a running average of the stack particles, so we do not actually average each time. I forgot to put the invert option in. It should work now.
