Neil, can anyone in our group test this? TEst Procedure? Looks pretty straight forward.

read a square image, and write to SPIDER file, read it back it and it should be the same image.
This might be related to Neil's point about incorrectly writing images: the webpage just started flipping micrographs (top-to-bottom). Particle coordinates mark correctly on the micrograph so I would guess you've flipped the image intentionally.
Secondly, if I click on the rectangular micrograph the new page that opens with the full-sized micrograph is square with the rectangle duplicated in the short dimension. (open rctviewer for 08sep18h and you'll see what I mean - the label on the micrograph should be mirrored when correctly viewed since it's a negative).
