Description

after running CL2D in Xmipp3, the alignedStack.hed file is not transformed according to the alignment parameters. Therefore, if you want to see the aligned particles in the viewer, you will not be able to do this. There is an additional command that needs to be run to apply the transformation parameters to the particles. I've added this in a fix.
